Controlled irrigation and drainage (CID) has received attention for improving water quality. Under CID condition, water stress is frequently experienced in two contexts: first drought and then flooding (FDTF) and first flooding and then drought (FFTD). This study aimed to investigate the effects of FDTF and FFTD on nitrogen (N) and phosphorus (P) dynamics in paddy water at different growth stages. The effects of water stress on the migration and transformation of N and P were also investigated. Results showed that CID can decrease N and P concentrations in surface water.<mml:math xmlns:mml="http://www.w3.org/1998/Math/MathML" id="M1"><mml:msup><mml:mrow><mml:msub><mml:mrow><mml:mi mathvariant="normal">N</mml:mi><mml:mi mathvariant="normal">H</mml:mi></mml:mrow><mml:mrow><mml:mn mathvariant="normal">4</mml:mn></mml:mrow></mml:msub></mml:mrow><mml:mrow><mml:mo>+</mml:mo></mml:mrow></mml:msup><mml:mtext>-</mml:mtext><mml:mi mathvariant="normal">N</mml:mi></mml:math>was the major form of N in surface drainage and percolation water. Mean total phosphorus (TP),<mml:math xmlns:mml="http://www.w3.org/1998/Math/MathML" id="M2"><mml:msup><mml:mrow><mml:msub><mml:mrow><mml:mi mathvariant="normal">N</mml:mi><mml:mi mathvariant="normal">H</mml:mi></mml:mrow><mml:mrow><mml:mn mathvariant="normal">4</mml:mn></mml:mrow></mml:msub></mml:mrow><mml:mrow><mml:mo>+</mml:mo></mml:mrow></mml:msup><mml:mtext>-</mml:mtext><mml:mi mathvariant="normal">N</mml:mi></mml:math>, and<mml:math xmlns:mml="http://www.w3.org/1998/Math/MathML" id="M3"><mml:msup><mml:mrow><mml:msub><mml:mrow><mml:mi mathvariant="normal">N</mml:mi><mml:mi mathvariant="normal">O</mml:mi></mml:mrow><mml:mrow><mml:mn mathvariant="normal">3</mml:mn></mml:mrow></mml:msub></mml:mrow><mml:mrow><mml:mo>-</mml:mo></mml:mrow></mml:msup><mml:mtext>-</mml:mtext><mml:mi mathvariant="normal">N</mml:mi></mml:math>concentrations were significantly higher than in FFTD during the growth stage.
