We isolated the endophytic fungi from Aquilaria sinensis at Xinyi of Guangdong province and identified them with DNA sequence of ITS regions. Fifty strains were isolated and identified as twenty species, thirteen genera: eight strains were identified to species, eight strains were identified to genus and four strains were doubted. A20 (Fimetariella rabenhorstii) has never been reported in China before. Colletotrichum spp. were the dominate species, totally seventeen stains, being 34% of all. Eleven strains of Fusarium were isolated from the natural agalwood part and they were absolute advantage species in the part. The distribution of endophytic fungi in the different parts of Aquilaria sinensis is not distinct. The fungal diversity is different in tissue: stermsrootsleaves, and tissue age: 5 years30 years10 months.
